Best spaceship

I know you are supposed to use the fastest spaceships so that you can unlock the Henerprise as quickly as possible but what then? Do you do fast, medium, or long missions?

FYI: I'm asking specifically in regards to rare, epic, and legendary crafts as I am trying to do the Enlightenment Diamond trophy soon.
