Hetalia - Hetalia had one creepypasta made about it, called "Hetalia episode 23.5" (please check it out, it's a decent pasta). While not being referenced directly in the anime, the english dub of the anime had plenty of references to the story and it's scary moments.
Minecraft - Herobrine has become so iconic, that every time a new update gets released, the announcement crew always add "Removed Herobrine" in the end, almost like Herobrine keeps trying to get inside the game
SpongeBob - In the episode where SpongeBob and Sauidward go to randomland, there is a reference to a well known (And also very badly written) creepypasta classic, Squidward's Suicide. The imagery in the original episode had to be changed to.. Hyperrralistic Baby Squidward
